How to configure one HDD as secondary IDE Master

Hi,
I have 2 HDD one Barracuda 160 GB and another 40 GB. The make is seagate for both of these. Few days ago, I disconnected the data cables and then reconnected. But after that my PC has become very slow. I forgot to note the original configuration. Now I have connected both the HDD with one data cable. Configured one as a master and the other as slave. In BIOS setting one is being shown as Primary IDE Master and the other as Primary IDE Slave.
My system is a dual boot system having Windows XP and Windows 2003.

Please let me know how should I get back my past performance?
